References window shows duplicates of my shorthand files

I recently recovered my User's folder and now in SpellCatcherX's Reference window, I see duplicates of all my shorthand files. I checked in Application Support and there is only one file showing. I moved these preference files to the trash: com.rainmaker.SpellCatcher.InputMethodUIServer and com.rainmaker.SpellCatcher.plist. Quit and relaunched SCX but the problem remains. Next I used the uninstaller to remove SCX and restarted. Also removed the reference files from Application support, but SC still sees the files.

First thing to do is find out where the duplicates reside on disk. Either hover the mouse over a reference in the list to see the path, or use the Show in Finder button.
Spell Catcher tracks files by alias, and they don't have to reside inside the default Application Support/Spell Catcher subfolders. Sounds like it's finding files from a backup or a copy of your home folder. Do the above to find out for sure, and we'll go from there.
Note that for references that don't reside inside one of the default Application Support/Spell Catcher subfolders, the Remove button will be enabled, and you can click it to remove them from the list.
Also note that the Application Support/Spell Catcher folder can exist in the top-level /Library folder, or a network shared /Library mount point. This is perfectly legal, so look there as well.

SCX was referencing the files in the old User and even in Shared where I had moved the files so they wouldn't be deleted when I used the uninstall. Thanks for the quick reply.

So you should be able to remove them from the list by selecting them and clicking the Remove button. If you haven't figured that out already...
