I think this is related to the last update to 10.3.7 but Spell Catcher, which use to work perfectly, always closes or becomes inactive and the menu icon reverts to the US Flag default. What’s happening?

If you are quitting the Spell Catcher application, it will select your keyboard in the Input menu. This won't happen if for some reason the Spell Catcher app crashes.
Any chance you're actually quitting Spell Catcher?
If you can pin this down to a reproducible set of event, that would help. Keep a close eye out for when it happens and try to remember what you did just before.
