Recently I was working on a rather large book with many authors for whom English is a second language – the “English“ words they used were sometimes very creative!

I am wondering if it would be possible to have an extra option when spell checking a selection and that is “Add to Query list”.

This is because often some people cannot make changes to a document, but have to ask other people whether they can do so. For instance a publisher or editor or author or typesetter might query a word and have to get approval/provided with alternatives from others before the change can be made.

I envisage that a text file can be created with the queried word (underlined or in bold or, if either is impossible, with asterisks) and including say 4 or 5 words before and after it in order to get the context since Spell Catcher can’t specify page or line numbers.

And because Spell Catcher very helpfully checks punctuation as well, perhaps queries on that can be added to the list too.

Another good idea, but I can't think of a way currently to do this besides manually noting the questionable words.

This one seems easier to implement than your other one, though...
